I made a new build but the template is still AppYet v2.0.
For example, I am not able to see the theme tab in my AppYet v2.0 application,

Upgrading from v2.0 to v3.0 require you to build a whole new app with the 3.0 template using the old app as a template.
http://www.appyet.com/Create2.aspx

You won't be able to use the same app package name thought.
